Chrno Crusade
If someone made a goofy anime about Iscariot in the 1920s, it'd probably look something like Chrno Crusade. A nun and her demon partner run around trying to exorcise demons and generally end up causing more trouble than the demons do. Very cute. The manga's due out in English in May, the anime was recently liscensed as well.

Priest
A Korean manga (manhwa) about an young priest who made a deal with a devil for revenge on the other devil who killed his crush. And there's a secret Vatican organization doing creepy occult stuff (actually, I've counted at least two, probably three) and some inquisition flashbacks and zombies and lots of gruesome deaths. Fun stuff.

Warrior Nun Areala
An American comic done in an anime style by Ben Dunn, Areala feels very much like an American version of Iscariot - secret supernatural-hunting group administered from the Vatican, priests trained in magic, and scantily clad nuns. Well, the scantily-clad bit is what makes it quintessentially American, I think. I haven't read much of this comic, but what I've read, I've enjoyed.

Witch Hunter Robin
She's not technically a nun, but she sure dresses like one, in addition to being raised by a priest in Rome and hunting down people who use their supernatural power for evil. There's secret organizations, though they're not attached to the Vatican. Also, the series kicks ass and is being shown on Cartoon Network's Adult Swim so you can check it out easily if you have cable. If not, the series is also out on DVD.

Trinity Blood
Call this one Deep Space Planet Future Gun Iscariot. It's set in the far future, on the moon and Mars, and a large number of the characters (including the person I think is the main character, Abel Nightroad) are priests or brothers, and fear not, Catholics! Even in this far future there is a Pope, one Alessandro XVIII. Plus Abel looks a bit like Enrico without the twitching... and while Enrico just wouldn't be Enrico without the twitching, there's nothing wrong with eye-candy Catholics, either.
Trigun
Speaking of Deep Space Planet Future Gun Action... Wolfwood is such an awesome priest character, and Trigun is such a wonderful manga, I had to list this here. Also, yes, I am a shameless Trigun fangirl. If you like your priests to have any moral ambiguity at all, look Wolfwood up.

The Order
Picture Heath Ledger as Alexander Anderson. No, seriously. This movie is probably as close to live action Iscariot as we'll ever get. It's got the "order" of the title, which reminds me a great deal of Iscariot and is composed of priests trained to deal with exorcisms, demons, and other supernatural threats. It's got an antipope, and immortals, and generally is quite fun if you're not expecting a brilliant film.

Stigmata
I thought Heath Ledger looked a bit lonely as the only "real" person on the page, so I thought I'd add this horror movie featuring Gabriel Byrne as a priest working for a Vatican agency that investigates and catalogues miracles (that's Section XII, not XIII, but really, who's counting?) and a chick from Pittsburg that starts evidencing the signs of stigmata. It gets weirder from there, and yes, it does have a secret Vatican conspiracy.
